Abstract

The authors inform the readers of an update to the auto threshold and the analyse particles function in Fiji, which causes issues in the image analyses done by the macro that we described in this paper. We publish a slightly updated version of the macro in this corrigendum: 1. We have adjusted the Threshold method from “default” to “Huang”. This works well for the several images that we tested. If this doesn't work well for the reader's images, you can test multiple methods at once in Fiji and choose the best one: Image > Adjust > Auto Threshold, then select "Try all”, with only “white objects on black background” selected. The reader will get a panel with different methods, and the best method can be picked. The best method is the one which leaves little holes in the cell, but keeps multiple cells separated. This makes it easier for the ‘analyse particles’ function to recognise the cells. Subsequently, in the Fiji macro lines 191 and 403: run("Auto Threshold", "method=Huang white”); can be adapted by replacing the word “Huang” with the name of the preferred Auto Threshold method.2. We have removed the “invert” function everywhere, previously this was needed to run analyse particles, but this is no longer required, and the macro now only works if this is not included.The authors hope to have sufficiently informed the readers.
